Fix a leaking tonneau cover, water pooling at the tailgate, seeping through side seals, dripping from the cab end, and standing water in the bed after rain. Covers soft roll-up, soft folding, and har
Work through these in order, the most common causes come first.
This matters before diagnosing: most tonneau covers are designed to be water-resistant, not waterproof. The design intent is to shed the majority of rain over the sides of the bed and allow a small amount of water that enters the rail channels to drain via drain tubes at the front. A soft roll-up cover (TruXedo TruXport, BakFlip G2) in good condition significantly reduces water entry but is not a watertight seal.
The fastest way to find where water enters is the flashlight test, do this before assuming seal replacement is needed: Close the cover normally with the truck parked. Get inside the truck bed (or have someone hold a flashlight inside while you look from outside).
Unplug (or remove batteries) for a full 60 seconds, not 5. This clears fault states that a quick toggle won't.
Try a different outlet, cable, and adapter. A surprising share of 'dead' devices are starved by a failing cable.
Look up the model's reset combination (usually holding a button 10+ seconds). Reconfigure from scratch afterward.

A few ounces of water in the bed after a heavy rain is within design parameters for most soft covers.
A cup or more of standing water in specific corners or along the rail is a seal problem.

With the bed in the dark, run a flashlight along all seal surfaces from outside.
Light visible at any seal location indicates a gap.
Mark the gap locations and work through the relevant fixes below.
Seals are consumables, they last 3-5 years under normal UV and temperature exposure.
The order of operations: Replace seals first when: the cover structure and material are in good condition, the leaking started gradually over the last 1-2 seasons, and the seal material shows visible cracking or does not spring back when pressed.
Replace the cover when: the vinyl cover material has cracked through (not just surface degradation), the frame or side rail aluminum is bent or broken, or the cover is more than 10 years old and seal replacements are no longer available from the manufacturer.
This is almost always the better economic choice over cover replacement.

Most tonneau covers are designed to be water-resistant, not waterproof. They significantly reduce water entry in rain but are not sealed against water pressure. The distinction matters for what you store: a laptop bag or camera gear will stay dry in normal rain, but a sustained downpour or high-pressure spray (car wash) can introduce water. Hard folding covers and retractable aluminum covers provide better water resistance than soft covers. For fully waterproof bed storage, use a sealed cargo bag inside the bed under any tonneau cover.
Front corner water pooling typically means water is entering at the front seal and being directed to the low corners by the bed floor slope. Check the front seal against the cab wall first. Also verify the drain tubes (if present) at the front of each side rail are clear, clogged drain tubes cause water that enters the rail to overflow into the bed corners.
High-pressure wash spray directed at the cover seals can force water through seals that are watertight in normal rain. If the cover seals are in good condition and not leaking in rain, car wash leakage is expected behavior. Avoid directing the wash spray nozzle directly at the cover seals. If the cover leaks in normal rain: the seal needs attention.
Side rail seals and tailgate seals typically last 3-5 years under normal use and UV exposure. Signs that seals need replacement: visible cracking in the rubber, cover leaking at previously dry points, or rubber that does not spring back when compressed.
